Adding payment that doesn't match invoice

How do I add a payment if the amount doesn't match the invoice.

  You do and save the invoice and then you can edit the payment amount in the "Add Payment" section. If the payment is less than the charged amount they'll have a balance. If it's more it'll show as a credit.
